Another thing you could do is go from Dubrovnik to Split exclusively by ferry with stops in Korčula, Brač or Hvar en route, and then do a full tour to Krka NP once you are in Split. The architectural grandeur is on a different level, though I did enjoy Vis Town. I am an annual visitor to Hvar. Replete with charm. Take the walk up to the fortress. If you are just trying to get to Croatia as cheaply as possible though I would be wary of any layover unless you get a very good price across the Atlantic.
